Metagenomics and Next-Generation Sequencing (NGS) in Foodborne Virus Surveillance and Food Safety: Applications and Challenges

چکیده
Foodborne diseases are among the most common diseases worldwide and represent a major public health concern. One of the main causes of these diseases is foodborne viruses. These viruses are transmitted through contaminated food and water and can cause both intestinal and extraintestinal clinical symptoms. Many of these infections are caused by multiple viruses or by new and previously unknown viral strains. Conventional methods for detecting foodborne viruses in food samples, such as PCR, are target-specific and generally focus on detecting a particular known viral strain. In contrast, metagenomics and next-generation sequencing (NGS) enable the detection of a broader range of viruses, including novel strains, through the extraction and sequencing of the complete genetic material present in a food sample using a single workflow. However, this diagnostic approach still faces several challenges and limitations, including epidemiological and bioinformatic challenges, difficulties in sample preparation and nucleic acid extraction, as well as high costs. In the future, by addressing these challenges, metagenomics and NGS could contribute to food safety by enabling the analysis of the virome present in food samples and supporting the surveillance and monitoring of foodborne viruses.
